Reading through the "actions" on your bike and thinking about the various mods you have made got me to thinking this morning about what causes a backfire.
In turn that lead to thinking about hot spots and finally to the possible suggestion that you might want to pull the exhaust pipe off and "de-coke" the exhaust port and as much of the pipe as you can get to.
My rationalization suggests that if it is backfiring essentially everytime you change the throttle settings ( acceleration up through the gears and deceleration down through the gears) something is setting off even the tiny bit of unburned gasses getting through the engine. There might be a build up of carbon which is red hot and setting off the gasses when the throttle is changed. De-coking "might" solve the problem
Do I remember that you are running a straight pipe on the exhaust ( Double walled tubing seems to run in my mind) - at the header end - is there a carbon build up?
Good luck with this one - hope it doesn't turn into a wretched problem like that Honda you struggled with
